MRM transitions are determined from the MS/MS spectra of the existing peptides. Typically, doubly charged precursors (or triply charged in some instances) are selected. Two transitions per peptide, corresponding to high intensity fragment ions, are then selected and the collision energy optimized to maximize signal strength of MRM transitions by using automation software.

The targeted MRM proteomics technology is depicted in Figure 1, and is based upon selecting at least two predicted tryptic peptides from each protein of interest and then synthesizing heavy and light stable isotope versions of these “standard” peptides. Parallel reaction monitoring (PRM) is an ion monitoring technique based on high-resolution and high-precision mass spectrometry. The principle of this technique is comparable to SRM/MRM, but it is more convenient in assay development for absolute quantification of proteins and peptides.
